The desktop usability on multiple screens

There are two monitors with different resolution on my Ubuntu. Ubuntu creates two similar virtual desktops with higher resolution. When I put files on the smaller desktop and automatically align them, Ubuntu aligns them outside the display area. This is useless.

Suggested solutions
I was offered two solutions from my colleagues, I like neither of them:
  1. "What about desktop. Don't use it then."
  2. "Don't use the desktop, it slows the system."
What is this telling us
This seems to me like a common reaction in my linux environment. They don't listen what one is trying to solve.

A solution
Does anyone know what to do with it?
